I personally enjoy the Cyber Elf Wars story arc found in the Mega Man Zero series. I personally like the more combat(?) and plot centered world.  Now this said Command Mission story arc caught me as well but only as a close-ish second.  I also enjoyed the characters and side stories this brought to the table.  Now all this said I would like to hear your guys opinions and the like since the Mega Man Universe has so many story arcs.

My favorite Mega Man story arc has gotta be that found in Megaman Battle Network 3. Mamoru is a friend Lan comes to see often. He's stuck in a wheelchair, but hopes to battle Lan someday. Come to find out,

It was pretty crazy to find that out, and the story of how it all pans out is well-handled.

Oh man! I cant decided on X5's story arc where Zero and X have to save the world from Eroshia
Mega man X command mission arc where you have to stop epsilon from taking over the world.
Mega man Xtreame 1&2 Arcs: (1) were you have to stop a hacker and save the reploid race from confusion, (2) where you have to save reploid souls from two "Soul Erasers" Called berkana and Girth (and Iris is kinda like alia but quieter. ^u^ yay)
Mega man Zero 4 Arc: where you Protect "Area Zero" (Witch is the Eruosia Crash from X5 lamo) from weil.

I think it is just way too cool that two characters could merge together as they do in this series to create megaman. The setup allows "megaman" to travel in two different dimensions. In the radio wave world, and the real world. What's even more exciting is finding out who decides with who, which leaves endless personalities and combos to be discovered. Plus, I just kind of like Gio over other characters. He is a humble, yet daring kind of person. And it's very interesting watching the both of them teach each other. Omegaxis teaches Gio about battle techniques while gio teaches Omegaxis about things like compassion.
