I personally dont call this a series. You can play as Mario and Luigi in pretty much all Mario games and in pretty much all of them they are the only playable characters too!
For me it should be a matter of which is the best Mario RPG because that is what those games really are. Also you will have to throw in Super Mario RPG. 
That was just a suggestion so don't take it like I am forcing you around.

For me it would have to be Super Star Saga. That game was one of the games that came with my GBA SP with Pokemon Emerald and Pokemon Mystery Dungeon. With owning the Pokemon games I hardly played it because back then I really did crave those Pokemon Monsters. I eventually had to come to play it. When I did, I was impressed. It was a fun twist on your cliche RPG but I have to admit, I got a little bored after a few hours of use. I don't mind the game, it just isn't a game I would think of when I want to play something fun.

greenluigi : My favorite is Bowser's Inside Story ^^! It was my first, and the final boss music is the best!

Mine would be Mario and Luigi Superstar Saga. It's fun, and hilarious! Nice twist on normal RPG's.

MechaMento : Well, all Mario RPGs (Superstar Saga, Partners in Time, Bowser's Inside Story, and Dream Team) began with "Mario & Luigi: ..." So, that really is the name of the sub-series

I think "Mario & Luigi: Superstar Saga" is the best Mario & Luigi game because I find it to be much easier and fun than any other Mario & Luigi game that I've played.

I think that Mario and Luigi: Superstar Saga is the best Mario and Luigi game that I have played. It entertained me from the beginning to end in that game.

Mario and Luigi: Super Star Saga: This would have to be my second greatest preferred of these four video games. I would have chosen this over Mario and Luigi: Partners In Time, but this video game is not thorough enough. Also, there are two stories of it, so the transfer from the first story appeared to seem a tad irrelevant to myself. Overall. I had enjoyed the video game. Unfortunately, whilst I had been playing Mario and Luigi: Super Star Saga, I had to save it.mI went to save it and whilst within the progress of savior, the video game had malfunction and corrupted my progression of savior. Then, I had lost all of my data and felt too lazy to begin once more. I do believe I had reached the second half of the video game, but that was approximately two years ago or approximately three years ago. I am not too certain.

Mario and Luigi: Partners In Time: This would have to be my first greatest preferred of these four video games. I chose this as my first greatest preferred because the depth of the video game provide much content for its player. Also, the video game itself focuses on one story and does not transfer to another one oh so randomly. There is a greater amount of features than Mario and Luigi: Super Star Saga. I mean, there had been more abilities, it was much more simple to use them, considering they were fast-paced and well-timed, and the puzzles were much more thorough than Mario and Luigi: Superstar Saga. I mean, you would need abilities in each area for Mario and Luigi: Partners In Time. Considering this is a Nintendo DS video game, it would be a less chance to lose your data if the saving was corrupted, unlike a Gameboy Advance video game, such as Mario and Luigi: Superstar Saga. I do believe I had beaten Mario and Luigi: Partners In Time approximately three, four, or five times, but I am also not too certain, considering this had been years ago. Overall, this used to be my greatest preferred video game of all-time, actually.

Mario and Luigi: Bowser's Inside Story: This would have to be my third greatest preferred of these four video games. I mean, this one was not as great as the other two I had mentioned above. The video game had been thorough, but I do believe it had been created a tad overdone. Come on, Bowser is going to swallow Mario and Luigi and a bunch of other characters? I mean, where the Hell does that ability of Bowser originate from? Overall, the video game had been entertaining with its dynamic features with the usage of the microphone and new abilities. Unfortunately, it had been too short. I recall a time period when I had nearly completed the video game within less than twelve hours, but my cousin took apit and I had been unable to conclude it. Considering this one had not been one of my greatest preferred, there is not much to explain about this video game.

Mario and Luigi's: Dream Team: I had received this video game within the season of autumn of 2013, but I would classify it as my least favorite out of all of these four video games. I mean, this one was too overdone and not as thorough. I comprehend some of the characters had been intoduced within the previous video game of Mario and Luigi: Bowser's Inside Story, but I mean, come on, how are we inteoduced to the Dreamworld? This video game transfer to way too many plots at an extremely speedy pace and it begins to become convoluted. These new characters and enemies are nonsense. Do we really have to battle a large gardening robot? What is that all about? Also, these issues that Mario and Luigi must face make absolutely no sense. Considering I have stopped playing the game a while ago and have not continued from my four hours or five hours of gameplay, I do not know kuch about it, but I can surely tell it will be complete nonsense, from where these characters turn into bunnies with carrots within the Dreamworld. Also, why are there pillows all over areas and especially grasslands? Overall, the video game is extremely entertaining, but not entertaining to cause me to want to play it once more because of its doing of being overdone. There is not much more for me to speak about, considering I have not completed even one fourth of the video game itself, yet. Haha!

Fortunately, the background soundtracks of each of these four video games are awesome!

I haven't played two of these, so my favorite would be bowsers inside story. It's a pretty good game overall and I like games like this where you fight like crazy and it may take a while. I'm not a big fan of this but I'm a fan of the Mario series.

I guess I would have to say mario and luigi's suprstar saga. I just really loved the game and it was very fun and addictive. It took up many hours of my time in gameplay!
