I'm a huge fan of the Mega Man Star Force series as well as Battle Network. They're pretty incredible handheld experiences, if you ask me. It's got everything. Gameplay, story, beautiful worlds to explore, interesting characters, all on your gameboy advance or DS.

Mega Man 9 is my favorite. This is from a list that I've completed that and 1-6, and X. Mega Man 9 is extremely hard. But it was so satisfying to end that game even if it took me a walkthrough to learn Wily's patterns and weaknesses in advance. I also did everything I could to rack up those energy tanks and not start using them until after I was sure I could beat all 9 bosses and Wily. Even that took several tries before I could rack up the confidence. If not for the energy tanks I don't think I'd ever have beaten MM9.
