Of all of the gyms, my favorite would have to be the one in Opelucid City. I like this one because I feel that this gym has one of the best interior designs. I also think that Drayden is one of the coolest looking characters and I love the pokemon that he chooses.

I would say my favourite gym would have to be gary, or blue, whatever his name is, in pokemon gold and silver. I like it because he has a nice blend of very impressive pokemon and you have to be prepared for anything. I dont care that you dont have to do any puzzle type thing to get to him, I care about the quality of your opponent and the challenge that they present.

Big fan of Roxanne mostly of nostalgia. She was the first Gym leader i ever saw... No hard puzzles and that is how i like it.. (Plus she had Nosepass which is one of my favorite pokemon) Actually there were no puzzles and you did not have to fight the  test fighters.

I actually like Maylene's gym in Platinum. With the boxing things you have to push and break the tires in your way ^^

I played Platinum right after diamond, so that gym was a huge but fun maze for me. While I hate the region, Sinnoh has the best gyms.

My favorite was Volkner from diamond and pearl. After going around aimlessly wondering how to get to sunnyshore city because I didn't pay attention to team Galactic I finally got Palkia. Going in with my over-leveled infernape in case of emergencies, it was great to test out the power of my first ever legendary. Water-dragon of space versus an electric gym with spinning gears and switches, and 3 complicated rooms filled with trainers, it was memorable and pretty awesome in my book.
