This may sound weird but Agent 47 may be my favorite just because of his personality i think Duke Nukem and Master Chief should be up there too. Agent 47 has a personality about him that no other video game character has like a remorseless killing sort of way about him he doesn't care and you know he doesn't because he basically is telling you about it throughout the entire game if anyone has played absolution.

I agree with you guys to be honest, when I was making this I hadn't had a lot of sleep so my mind was working very well, master chief is my favorite character of all time I cant believe I actually missed him off!

Well the most influential is Mario, without a doubt. Nintendo's poster boy is almost without a doubt the most widely-seen video game character of all time by a huge margin. 
However, if I'm picking by my own favoritism, it gets a lot harder. Probably one of the non-main characters from the Fire Emblem series, because it's one of only a few series that actually fleshes out its characters. Possibly Naesala (Raven King) from FE: Path of Radiance, because he's basically lolling the entire game. Basically any sarcastic, cynical, or jaded character in any game is usually my favorite character, at least within that game.
