Majora. Some of you saw me pick zant in a different thread. But that was because the thread wasn't specific enough. I'm too tired to explain, bear with me. But i pick majora (in this case the demonic entity inside the mask) this villain is frightening. He is surrounded by mystery and fear and there are little hints about him found around the game which adds to the really cool experience he gives you. I could go on, but I doubt you people want to read that much.

Hmmm....I'd have to say Vila (or "Vava" in Japan) From the Mega man X series. Especially the first one. That dialog you share at the end of the intro stage after trying so hard to beat him( you're not supposed to beat him, it's rigged that way). Then Zero shows up like a complete bad-ass with his theme song.

I would say it is a close tie between bowser and darth vader. I really like them both, they are just really important characters you would associate with evil. But if I had to pick, I would say bowser, he is just awesome and to be honest, how popular would mario be without bowser? That is the way it works, the protagonist gets popularity from the antagonist. Bowser is just awesome and he is a big part of mario games. My vore goes to him.
