It's technically not an anime, but from the game Mother 3, Claus's death at the very end was extremely depressing. Even the way it was written was enough to make you cry. And of course what happens right after too.But if you want something from an anime, I'd say most of what happened in Angel Beats. They're all there because they died anyways, and all of them were tragic.

I found a new death that I have to add to my list of saddest deaths.  If any of you have ever seen Blood+ you'll know what I'm talking about.  When Riku died it was so brutal.  That show definitely didn't pull any punches.  Not only was he a 12-year-old boy but he was raped by his adopted sister's twin right before his death.  It was really sad just because he was so young.

I think the death I honestly felt the worst during was when Light's father died in Death Note. The only thing he wanted in his last hours of life was to know for sure his son wasn't kira. And he though that because he had the reaper eyes, he knew it for sure. It was really saddening.

I agree with Elara's post from page 1, Clannad After Story was probably the closest I've come to crying since grade school. Maes Hughes's funeral in FMA was especially poignant, and Kamina's death in Gerren Lagann made it feel like the show was done, but Clannad beat every anime I've ever watched in terms of heartstring-tugging.

I cried when 0013 died in Cyborg 009- he was only in the series for a few chapters (one or two episodes in the anime) and I cried T.T -there was so much meaning to his death *waahhhhh*

 
(right before he dies T.T -he could never speak out loud so he had to write it out: 「ともだちに なりたい」

I cried even harder when I thought one of the main characters (002) where going to die (the episode had a cliff hanger/ epic ending) but they somehow mysteriously came back to life without no explanation in the next episode so I was kinda confused and upset about that one lol 
I hate it when that happens >.< haha but the series was so good, I forgave them

My saddest anime death would probably have to be in Dragon Ball Z when Frieza kills Krillin right in front of Goku. Real sad when your childhood buddy is murdered in front of your very eyes. Luckily that gave Goku the strength to finally turn into a super saiyan and defeat Frieza before planet Namek exploded

The final episode of Code geass R2 when Lelouch is killed by Suzaku who is disguised as Zero at point blank range. It's just so sad that he had himself killed so that so that no one else would die which is why I try to live life like Lelouch. But for anyone that didn't know there is going to be another season.

I was really hurt when in Bleach when Aizen died, then I found out he was ruthless and the new antagonist.

I was also really hurt when Rem died in Death Note, I mean, why did light even want to kill him?
He never even did anything wrong.

But the worst one EVER was Beast in Beauty and the Beast, that left me in tears,
then, you know, he came back to life.
So it was OK.

Hope I didn't ruin anything.
