deathblade200 Mehh, you know, I'd REALLY agree with you, but FF is technically not a Nintendo game, plus I think he's talking about first party Nintendo games, like Zelda and Metroid, and Super Paper Mario(Super Dimentio right? I like that game a lot... )

Out of all those though, I'd like to say Mother Brain. Metroid is one of my favorite franchises of all time, it's up there with Zelda and Final Fantasy. Mother Brain, though she's just a big brain in a glass tube with a whole bunch of turrets and lasers shooting at you from all sides(except for the end of Super Metroid*hint hint* lol), She's really intimidating as a boss. The original Metroid's final boss against her is just brutal, and even after beating it a number of times I still have trouble when I played the remake on the GBA. You always need to be on your guard against her, and the last part of Super Metroid was just an epic battle too. I hope to see a boss battle against her in Other M when it comes out. Ganondorf, while fun to fight, isn't really that much of a challenge once you know what you're doing. Mother Brain is far from that, making her my choice of best lol

My vote goes for Ganondorf of course although I liked the Wind Waker version of him better. He actually seemed somewhat human & sympathetic until the king of Hyrule touches the Triforce. He just snaps after that & becomes crazy.
