That actually doesn't sound like a terrible idea. You could create / pick your own team of 3. Then you go around fighting enemies, and instead of Gyms there would be Boss fights / Espers, Aeons, Summons, Etc to fight and collect. They could do a combination of Materia, Magicite, or whatever else for skills that you obtain from bosses and what not.

At the very least, I could see a decent game come from the concept, if executed well.
