My favorite Japanese games are the Touhou Project, specifically Lotus Land Story. Not-so-typical bullet hell game, with pretty decent graphics in the pc98 days and great graphics nowadays.  It should be noted that all of the games have fantastic soundtracks, rivaled by few, if not none. Definitely worth a try.

I'm kind of shocked no one's saying "pokemon", "zelda","final fantasy","naruto and DBZ games" or other popular AAA stuff yet. xD But anyway, I have tons of favorites (which is ironic since many favorites means they are not "the" favorite) and it makes it hard for me to choose only one... some of my favorites are the Zelda games, Final Fantasy Crisis Core (I've aways been a fan of Zack, and I don't like Cloud Strife as much as him. I also support ZackxEirith and not the CloudxEirith tandem), Pokemon Yellow (Yep, I don't like the other versions except the newish Pokemon X/Y), Hyperdimension Neptunia (Despite all the fan service, I like the series and the anime. Neptune~) and many many many many more.

I have tons of favorites in terms of Japanese games.  Heck, my profile on here is based off of one of them: Klonoa, which is one of my favorite Japanese games along with my favorite platformer series of all time.

They remade the game for the ps2 the English version. I am not so sure for the other consoles. But the songs are different so I would rather play the Japanese version. I'd have to say that Pokemon and Mario games are my favorite games to come from Japan. Both franchises have some of my favorite games of all time in them. I wouldn't be the same gamer I am today without Pokemon and Mario.

There is a lot to choose from but Pokemon is definitely my favorite game to come out of Japan.

Although, I appreciate Clock Tower 3 being ported from Japan more. This game being one of my favorite horror's.

So are we talking about games that are programmed in Japanese, or are we talking about Games that were developed in Japan? If we are talking about the Latter, then pretty much every NES/SNES/Genesis/etc game was made in Japan. Especially when you are talking about the most popular franchises on those platforms.

The first Final fantasy was epic.  I still play it at 34 years of age, as well as the third one (6 Japan).  Suikoden and Suikoden 2 were absolutely fantastic and will always remain my favorites of all time.  Valkyrie Profile and the sequel were great as well, and I LOVE the dragon ball games, every single one of them...even Dragon Power for the NES.  Too many games to mention for a favorite really
