My favorite Pokemon game is Pokemon Soul Silver.
I really like how the adventure involves by having both the Johto and Kanto regions, giving longer gameplay to many players. I also enjoy when the first Pokemon from your list who follow you around and the fact that you trade with people so much easier with the DS along with many more additional features added to the version.

My favorite Pokemon game would definitely have to be Pokemon Heart Gold Version, because it was the longest and most addicting one I have played yet. Also, it was my first Pokemon game and has found a permanent place in my heart .

Pokémon heart gold, 2 Region's, 16 gyms, 2 Pokémon league's, Challenge Red (Ash Ketshum), 19 Legendary Pokémon's, Pokëathlon and of course The battle frontier and Safari zone... So there is lots of stuff to do. Love that game.

It's funny how the majority of replies to this thread are all of the remakes of the Johto games. Whats wrong with the originals?
Personally I like Crystal the most. The game had two regions, 16 gyms, good music (I love the cave theme) and I think it is the only pokemon game with a half decent story that is serious unlike most where there is some sort of humor. 
I know the graphics were crap compared to the remakes but it played faster. Less animations meant less time wasted and this game just wouldn't get boring like the rest in the series.
