Can't make two saves files... what's the best remedy for this?

For some strange reason, Nintendo has given you the option to create two save files but only lets you save one.... okay Nintendo.  Is there a good way to remedy this?  Is there another version of the game that is the same thing or pretty close to being Pokemon emerald?

Well, you could do in game saves for one and use save states for the other. That will give you 2 game files on this one game.

True.  Is it possible for save states to spontaneously fail?

Or is it possible to confirm that a state has saved, because I've had issues with pressing function F2 and it not actually saving in some games until I repeatedly press it, like Sonic and Knuckles.

RedRing : Make sure your (f) buttons aren't on function mode first. This could be the reason you can't load some games. Not sure why you have to press f2 or f4 so often though. This is usual with games like N64, where the f2 saving is untrustworthy, but not sure why the Genesis wouldn't work.

   Also, if you want to get two save files, you could also use a different emulator for the different save files. If you don't want to do that, this game is just Pokemon Emerald, but with all starters available right in the first route.

Be sure not to mess it up and also be sure to save your progress frequently if you say your other save file option doesn't work then just use this instead.

Well if you want a complicated answer, you can move the .sav file from you computer onto a flash drive and a new one will be made. This will allow you to have multiple saves. I think this will work, but I haven't tested it. PM me for more info if you want.
