Oh wow I have a lot of themes 
I would say Mega Man X3's intro stage theme was very good 
Mega Man X2 intro stage them was also very good 
Mega Man 7's theme was very nice 
Mega Man 5' and Mega Man V for game boy had nice themes 
Mega Man 3's theme was very good 
Yoshi's island had some of the best themes in the Mario world 
Super Mario Brothers 2 and 3 also had good sound tracks 

So many great games equals a lot of great themes 
Oh wow I have a lot of themes

I have lots of favorite video game soundtracks but I will only list some.

super mario 64 : Dire Dire Docks or the water theme
Mario Kart 64: Toad's Turnpike and Rainbow Road
Fire Emblem: Companions theme
Advance Wars 2: Flak's theme
Super Smash Brothers: Planet Zebes theme
Pokemon Stadium: Pika Cup Round 4-6 theme

Those are some of my favorite video game soundtracks but there's definitely a lot more.

For me, this is a no brainer.

The video game theme that gets me every time is Sanctuary by Utada Hikaru. It basically marks the beginning and end of every KH game, which are also known as my emotional weakness games. So yeah. It's my favorite basically because of the emotional impact behind it. It's one of those themes that makes you think about every single thing that has ever happened in the game. It forces you to reflect on your actions in game. And I think that's really freakin cool.
