I think the best is Heart-Gold/Soul-Silver, because it has all the great things about gold/silver, like the two regions, adding up better graphics, double battles,gym-leader rematches, etc.
Get ready for Black/White, they seem great.

P.D. I also loved Ruby/Saphire secret bases, the way you could decorate your base and battle your friends anytime...

You just CANT beat the classics. However, I don't mean THAT classic. Pokemon Silver/Gold were easily the best. Yeah, HeartGold and SoulSilver are the "same" but they aren't. It doesn't feel like the same game. Which is a shame. But Pokemon Silver/Gold was aesthetically pleasing to me, and was simple. It was expanded over the first game, and overall it was just a pleasure to play. Honorable mention to Red/Blue, which started the series with its addicting play.
