I agree with jih. Sepheroth from Final Fantasy 7 was the most awesome boss (I'm talking about his second form not the terrible first form). He's so far the only one who can destroy all the planets, cause the sun to go supernova, and look awesome doing it.

It is hard to not say Bowser is my favorite boss of the Mario world... cause he is!  He's been around long enough to garner some sympathy points from me. Of course, I do not want him to win, but they seem to downplay how evil he is in quite a few games (like the Mario & Luigi rpgs) and even made him a hero in some (ESPECIALLY Bowser's Inside Story, Super Paper Mario, and SMRPG).

Hm... not many notable bosses really stick in my mind to choose a favorite. I do have to say, kicking Izanami-no-Okami's ass in Persona 4 was most enjoyable, if only because of how badass Souji/Yu (however you wanna call him) looks when he delivers the finishing blow.
