I assume that by asking this, earning badges doesn't do the trick like in other Pokemon games and hacks? If not, I would assume that there is a point in the story where he does obey you since if follows the anime. Since I haven't played through this game, it is only a guess.

Charizard didn't obey AAsh in the anime until, he (Charizard) began his training in Charicific Valley. At which point Ash left him there. And only used in in very important battles such as the movie when he was up against Entie.

Well if I remember correctly Charizard obeyed Ash after the orange islands.
He saved Charizards life there.
Ash made sure Charizards flame didn't stop burning.
So I hope they made the orange islands in the game otherwise Charizard is not a great Pokémon in the game!

I heard that the creator is currently working on an update to the game where you continue with the aftergame by proceeding to the orange islands. You probably can get charizard to obey you somewhere along that point of the game.

In Pokémon Ash Gray once your Charmander evolves will not listen to you until you go to the orange islands, just like in the anime, however the beta does not go that far yet so there is no way your Charmeleon or Charizard will listen to you sorry.
