Bowser's kids are more of a nuisance than a threat so I'd say Bowser is better. Reason being is that he sets his goal higher in conquering the whole galaxy and he also used the star rod to make himself invincible for a time.

I think Bowser Jr. is much better than his older counterpart. Big Bowser may be stronger and heavier, but I don't believe he's as smart when it comes to dominating Mario and rescuing the princess. At least in Sunshine, Bowser Jr. was smart enough to raid Prof. E. Gadd and take that paintbrush. Then come up with the devious plan of framing Mario for everything.
