I bet that they say it's like a nice little home. However, I bet that it's really Hell in there.

I think they just go into a state of hibernation but they can still hear outside this is why trainers yell a move before the pokemon comes out

I mean, how else do they get registered to a specific trainer and can't be 'caught' anymore? Not to mention the fact that they are for some reason completely loyal once you catch them. I bet there's a brainwashing station in there.

I think the enviroment of the pokeball is affected by the trainer and the pokemons thoughts.

Example:
Gary's Pokemon = Horribly Trapped in Cages of LAVA
