Well, that's a tough one. Samus is more agile and has more weapons and abilities to choose from. Both have the ability to charge shots. Hm. Guess I didn't read the title well enough...I don't know anything about Megaman Zero.
However, this topic belongs in the video game forum.

I think Samus would win this one, simply because I like her weapons better than Megaman Zero's and she's one of my favorite female characters.

I'd say Samus would win since she has a greater selection of weapons to choose from to fit different situations. I also think she's more skilled.
Is it Megaman Zero vs. Samus or is it Megaman vs. Zero vs. Samus? Either way, my vote goes to Samus.

Samus is made up of flesh and blood with armor, sorry Metroid fans but MegamanZero has the upper hand. MegamanZero has both short and long range weapons and doesn't MegamanZero terminate armored reploids on a daily basis. Reploids do not get tired, they can be upgraded, and do not require food. I'd also like to point out that Samus practically beat herself up more than once, not only with Dark Samus, but with the SA-X as well. What better way to find out your real strength than to fight an enemy that knows you inside out? Megaman and/or Zero may have had to beat copies of each other/themselves but they weren't as well built as the originals & therefore not much of a challenge for them. They may also be "machines" but machines can be destroyed as well. My vote still goes for Samus.

I'm not familiar with Mega Man Zero, but I can't imagine any version of Mega Man being able to stand up to the arsenal packed into Samus's suit.
