I don't know who to answer this properly, seeing as I don't even play Pokemon really.... But I guess on Entei, Cause he was a beast to use, He was always my jump to, I don't really know why though, The fun of it I guess? Enjoy your time.

I would use a ultra ball or great ball on mewtwo if I had to.
If I could, I would use a masterball on one of the legendary dogs in firered/leafgreen.
They can escape as do latios and latias.
But out of all of them, I would use it on Entei.
Even if Suicune is my fav, but I can catch him easily with a pokeball like I did in heartgold/soulsilver.
But Entei is hard to catch in my opinion.

In my opinion, using your Master Ball on a legendary is a waste. They're not that hard to catch. I would recommend saving the Master Ball in case you encounter a shiny pokemon that knows a move like Roar, Whirlwind, Teleport, Explosion, Self-Destruct, etc.

In Red I would use it on Mewtwo, but since Fire Red has more than 1 legendaries I would usually use it on Suicune at the very end of the game. My friend completed Fire Red in one Day once, but that was on here with the space bar. He did a solo run with Charizard until he beat the elite 4. After that he caught all of the Legendaries in the game.

I always get so frustrated trying to catch Suicune...but I would rather use my masterball on Lugia - I feel Ho-oh is easier to catch than Lugia ( about 40 Ultra Balls for Ho-oh  compared to the 50+ I used for Lugia )
