I personally think MaloMyotismon.

MaloMyotismon is one of the most powerful character I have ever seen in any show or movie.
Mewtwo is no pushover either.

I'd like to think Mewtwo would win. I always thought the Myotismon digivolution line was pretty creepy. It is powerful though so it would be a good fight.

I'd have to go with MaloMyotismon.
Mewtwo is a basic Pokemon (albeit legendary, but still a basic) while MaloMyotismon is the equivalent of a 4th or 5th evolutionary tier (they don't have those in Pokemon yet do they?).
Pokemon go to a level 2 evolutionary level (if you count it as baby, basic, level 1 and level 2).
And yeah, MaloMyotismon has stronger powers, he's intelligent and can rip holes in dimensions.
