I have been playing Lunar Silver Star Story Complete, among other multi disc PlayStation games, and at certain points, I am asked to insert a disc even though I am not on that disc yet.  How do I go about "inserting" the other disc/s?

Just under the game's screen there should be an "Eject" option, which basically opens the tray, and you click the same box to switch discs and close the tray. It should be as simple as that.

The game screen will notify you which disc is currently being switched to for the emulator.

If the game doesn't have more than one disc, the option doesn't appear.
