My favorites are pretty much all the songs from gen 5, whether it's a wild pokemon battle, a trainer battle, a gym battle, the legendary pokemon theme, etc. This gen took all the songs and gave them a new feel and that's why I love them so much. Other than those songs, I would have to say there's a few remixes that I love but those aren't in the games obviously.

For a while this was my favorite track:

I would always grow so excited whenever it came up.  Instead of looking to see if the legendary beast had appeared, I would put my ear to the speaker of my Game Boy Color and proceed to hype if this music started playing.  I'm not sure I have a single favorite track now.

Before I give my opinions I need to point out two things -

Listening to it while you are battling Giratina gives you this feeling of dread, and the song is telling you that everything around you is twisted and crazy, defying the laws of gravity and physics. Seems fitting for the Pokemon responsible for anti-matter.
