I'd have to say the fight between the real pokemon & the clones in the first movie. Especially the parts between Misty's Psyduck & the clone Psyduck. I found it to be funny.

A scene from Pokémon The Movie 2000 where Lugia's song was being played by Melody.

I remember when I first heard this when I was younger I burst into tears cause of how beautiful the song sounded, and what was happening during the scene. I felt so overjoyed when I saw all the Pokémon swimming and flying together in harmony.
