There are apparently some special instructions for Pokemon Crystal listed for those having problems in the youtube video in the first post.
If it still doesn't work let us know.

Could you provide a screenshot, or describe what it says?

Usually you save in-game first, and then double-click the game screen and then select 'Save'. I've noticed this only works for the most part for JavaBoy Emulator.
