As of now, I am not going to go in the super detailed reasons why. I am quite frankly gassed out right now. I will just give the simple answers:

Dragonite
-Much much more versatile than Charizard and can cover a lot more typings. Fire and Flying type moves aren't the greatest against Dragon.

Garchomp
-Metagross is really solid, yet Garchomp is just insane. Lovely STAB attacks compliment him so well.

Emboar:  
-Gigalith is a solid defensive Rock Pokemon. Pretty much sums him up. Both do not have a good move pools, but I feel Emboar's is at least much more solid than Gigalith's.

Moltres:
-Cobalion is a Steel-type. Steel is weak to fire. There you go.

Rayquaza:
-Powerhouse. Super in Att. and S. Att. stats, Rayquaza can really make you worry. Dialga has a wide move pool, which is really nice. Both have very nice stats. I feel Rayquaza can win it out due to the high att., and hopefully do maybe a two hit kill.

Dragonite. Charizard stands no chance at all. This is a huge mismatch.

Metagross. I'm going against the majority that will say Garchomp's STAB Earthquake is too strong. Metagross has very high defense, and even slightly better attack than Garchomp. Garchomp's defense isn't anything special, so Metagross would easily be able to 2HKO or even 1HKO Garchomp with Ice Punch. Held items are also very important in this one. I've used Metagross competitively, and I like to give it an air balloon to avoid so I can hit Garchomp with IP before it has a chance to use EQ.

Gigalith, without a doubt. Emboar is terrible. It won't be able to 1HKO Gigalith even without it's Sturdy ability. With Emboar's pitiful defenses, Gigalith would easily destroy it with Earthquake or STAB Stone Edge.

Cobalion. You would think Moltres has a huge advantage over Cobalion, but not so fast. Moltres has a 4x weakness to rock types, and Cobalion can learn Stone Edge. Cobalion is also faster than Moltres. However, if Stone Edge misses, Cobalion is dead meat.

Rayquaza. Another match up that looks like a huge mismatch. Dialga would ruin Rayquaza with just one Ice Beam, however I give Rayquaza the edge because of its slight edge in speed. It also has massive attack and special attack. Give Rayquaza a dragon gem and immediately use either (STAB) Outrage or Dragon Pulse and you have more than a chance.

-Dragonite for sure. It's hidden ability of Multiscale combined with the fact that it knows Dragon Dance means that it will wreck Charizard. Not to mention, it learns Surf too. Also, its bulk is much greater.

-Garchomp without a doubt. Its STAB Earthquake will 2HKO Metagross, plus it outspeeds.

-Emboar. Gigalith has Sturdy, and therefore cannot be OHKOed, and can also retaliate with Earthquake. Emboar, on the other hand, can and will take Gigalith out in two hits. Since Emboar outspeeds, and the retaliatory Earthquake will not OHKO due to Gigalith not receiving STAB and Emboar's respectable bulk, Emboar will come out on top.

-Now, Cobalion actually outspeeds Moltres, and can OHKO with Stone Edge.

-Dialga will take the Earthquake (or Focus Blast) from Rayquaza and KO that thing to next week. Dialga is really thankful for it's Dragon/Steel typing, otherwize Rayquaza would win with a Dragon-type move.
