I honestly love the GBA and Gamecube systems for playing Metroid. If I had to choose, I guess I'd go with Gamecube. My least favorite would be the Wii, because firing your weapon repeatedly was difficult for me with the wiimote.

I would have to say Super Nintendo.. I have played it on a couple of others but Super Nintendo has always been a favorite for me and I just enjoy it in awe! I did like the Game Cube version a bit though as well.

The SNES had Super Metroid. Super Metroid is the denominator in all of the series games, not just the side scrollers but the Shooters as well. 
The DS came close because Metroid Prime Hunters was great, it just worked so well with touch screen and they kinda brought back the secret and exploring element to it. But it doesn't quite meet with the SNES master piece Super Metroid, one of 3 games that I think only deserved the Super in the title.
