Something very stranged happened when I was playing Zelda The minish cap: 2 days ago, I just played the game and almost got so far that I was near the end. I did a lot in one day, because the day before I got so far I had to do 2 dungeons. But yesterday I didn't have the save from the day before but the save from 2 days ago! So I saved the game a day later but I kept the save from a day before! I'm pretty sure I saved (although not 100% to be honest, but I usually save before bosses and everything so I probably did) so this is very strange. Did this ever happen before? Or is it just this game? By the way, I was using MedNafen.

Hope somebody can help me out

Well, since you're not sure if you saved or not, there's a high likelihood you just forgot this once.  That being said, there could be some other issues here as well. For example, did you use another computer?  Did you try to save using F2 or the in game save?  Did you maybe save over an older file?
