I always found the boss battles in the Metroid Prime series to be fantastic. I can't choose a specific one. I'd go with the Metroid Prime bosses in general.

5.Dark Pit:I actually thought it was pretty fun two Pits battling it out.
4.Ridley:Every time in Metroid those battles were epic especially the one in Metroid Prime Corruption your literally battling him while falling.
3.Ganondorf:He basically had the upper hand throughout most of the Legend of Zelda games in Windwaker it felt really good sticking a sword in his head.
2.Gary:He bragged through the game and acted like the wins were a fluke after the last battle he pretty much admitted we were better than him it felt really good to win.
1.Bowser:All the Mario games pretty much have him kidnap the princess he makes us in every game go through various levels that always have one thing that is annoying I enjoy beating him at the end of the Mario games.
5th place was a bit hard to decide it was between Andross and Dark Pit.

I always really like the boss battles in Legend of Zelda.  My favourite boss of all time would probably be the first boss from Legend of Zelda: The Wind Waker.  I have played against him so many times because I've played that game so many times.  I also really like the Puppet Ganon battle from the same game.  I have never fought anything like that before.  The Legend of Zelda franchise has some really great bosses.
It does not matter about the level of intelligence. It matters about the level of determination.
