Final Fantasy seems to be a common opinion here. FF6 (The only one i've played) WAS pretty emotional at points, but I remember that game being much more "awesome" than "emotional."

The Final Fantasy X-2, and XII games definetely belong in this category of games with great stories, videos, and soundtracks. But, I think some of the best emotional video games are from the Shadow Heart and Xenosaga series. If you have never played any of the games from these series I highly recommend them. Both sets of games have amazing videos throughout that almost make you feel like you're playing your way through a movie. The soundtracks are also amazing and can be enjoyed by anyone that considers themself a music lover. The other reason these game series can be considered emotional is that the games are long enough for players to become invested in the character's stories, but not so long that the games become boring.
