It may sound cruel but my favorite scenes in anime seem to be the self sacrifice scenes/ hero death scenes.

These include:
Familiar of Zero- Saito Hiraga

Code Geass     - Lelouch

One of my favorite moments in an anime would have to be in One Piece., When Roronoa Zoro was walking around Water 7 babysitting, while trying to avoid the Strawhat Crew or people that know him. After the relief of avoiding everyone but one person, Robin, it was just a cute scene with both of them.

I just recently watched an anime called The Eccentric Family, it had one of my new favorite moments. It was when Yajiro transformed into the False Eizan Electric Railroad and was floating over the river. Yasaburo then used the Fujin Raijin fan to move him towards the Friday Fellows, and crashed right into the building.
