i dont know if you have tried this already, but try either double clicking the screen or finding the menu button. a new window will appear with the set controls. to change them, simply click in the box with the desired action and tap which key will correspond with the action button assigned. EX: in the menu, maybe the A button is assigned to the letter G. i click on the box and type Z to switch it.

I know all about the double click menu. And this only happens on GB, GBC and GBA games when they use the Vizzed emulator.
I can register the other keys to buttons but not my arrow keys. It may have something to do with my keyboard, but I'm not certain.

Oh, so the double clicking doesn't work? What game are you playing, and it might have something to do with the keyboard. Try playing a different game and see if is the same or if it is just the game you are playing now. If all else fails, try talking to the people in the chat box of that game and ask people who might know, or who have had the same problem. Hopefully the problem will be fixed

sixtyfour215 : Yeah your saves do not transfer over to Mednafen sadly. We have not determined the exact cause of the control issues for the Visual Boy advance emulator and wont be fixed until the plugin developer fixes it in an upcoming release(Hopefully)

The issue being that it only happens to SOME users.

But I guess this is only a minor inconvenience. I already have found some other keys that work somewhat fine for the arrow buttons, so I guess I'll just keep on using the RGR emulator, for now at least.
Tho I am still convinced it could be my laptop's arrow keys that are the cause, they have seperate uses for the function (Fn) key, so that might be it. 
But eh, you folks probably know more about this than I do.
