So hard to choose a favorite song considering each game had their own unique flavor. If I had to pick one(or better yet three), my list would be the following:

1) Zelda's Lullaby: Who doesn't like the song of the princess.
2) Saria's Song: If Link were a Kokiri, you know full well that they would hook up.
3) Minuet of Forest: Warps you to the Forest Temple but is also a nice song.

My favorite Legend of Zelda song, by far, is the Song of Storms. In fact, I recently heard it being played on the subway!
If that's not popularity, I don't know what is.

Other good ones include:

My favourite all time favourite song for Legend of Zelda would probably be the Puppet Ganon fight music from Wind Waker, it progressively changes throughout the battle, and it just have an all out darkness kind of sound to it. 

NBS305 :  I also really like the Hyrule Field daytime music.  I used to play that game so much and just hearing that music brings back some great memories.  
It does not matter about the level of intelligence. It matters about the level of determination.

There are so many excellent songs that picking favorites harder than usual for me!


As a whole, the Twilight Princess soundtrack was really moving and significantly added to the surreality of the whole experience.  Unfortunately, I can't think of any specifics right now, but it was excellent.


Wind Waker had some gems too, especially the Sailing music and the theme that plays for sub-boss battles.


Out of Ocarina of Time, my favorite theme is Kaepora Gaebora (the owl).

I'll have to choose Fi's Farewell from Skyward Sword, even if SS is not the most acclaimed Zelda's franchise from general view I still consider all the soundtracks in it as true masterpieces. Also, it stands as my favorite Zelda game in the series.
