MadMaxx : That could have to do with it. That is the worst when you lose data, especially with Pokémon. I don't think you can get it back, unfortunately, but be sure that, if you want to start another game, use f2 to save your game, as well as the in game saving. Use f4 to load the game that you saved with f2.

Save data is stored locally on your computer (assuming you're using the RGR plugin). If you switch computers, reformat, or otherwise get rid of the data, then you won't have your saves.

If you use the Java emulator, I think those saves are stored on the site and I dunno what the deal with those are.

Honestly, I don't know. It might be because of that. Though I don't see anywhere in AppData (where your internet history is located) that it could be. There doesn't seem to be anything Vizzed related in there. Maybe the save got corrupted or something?

Well the saved data thing is kind of annoying but I'm also noticing now that all of my games are not fitting the screen correctly
it looks like they are only showing the top left of the game now....
