I'm going to have to go with Tails from the Sonic series.

Normally, I'd say Diddy from the Donkey Kong series, but I think he's elevated himself above sidekick status (what with being the main character in DKC2 and all)

There really aren't a lot of quality sidekicks that stay sidekicks. Usually if they're good enough, they get their own games. Though sometimes great characters don't get any love from the developers, so it can happen.

I am going with (and don't hate).... Arbiter from Halo 3. They changed him from how he was in Halo 2 to Halo 3 and you can really see the transformation. Not to mention it feels like he is the equivalent to Chief.
