One of  my favorites is the theme in the end of legend of Zelda: Ocarina of Time. When you are fighting Gannondorf, the theme is more quiet and mysterious. When you beat him and battle Gannon, everything is different. Its more of an upbeat, racy tune, even though its the same basic song.
The battle with Gannon had your anxiety flaring and your blood pressure rising, mostly due to the song.

I really think that the Mega Man X8 lumine theme is pretty cool. Same with the Mega Man X6 final boss theme, Megaman Zero 3, Kingdom Hearts 2, and Sonic the Hedgehog 3 (for its time).

I'm not sure if this counts, but Arceus from Pokemon Diamond/Pearl/Platinum. The beat starts and incredibly dramatic and intense accompanying Arceus' cry, and slowly picks up and becomes faster. It  does an AMAZING job setting the tone for the battle, and kept me on my toes the entire incredibly difficult battle. In a close second are the Regi's from Pokemon Emerald.

My favorite final boss theme would have to be the boss theme from mega man 7 when you fight wily capsule. The only thing I don`t like is the orb part. You have to manipulate them in a smart way before they hit you. Also, if you can`t do this, get hit by the yellow orbs (they do the least damage).
