I would suggest starting with the Game Boy Advance games first, especially the Pokemon ones. If you've missed any of those, you definitely have to try them out. There are also a lot of hacks of Pokemon games, which will be good if you want a challenge or a different experience.

If you haven't gotten the chance already, I would strongly suggest you play The Legend of Zelda: Ocarina of Time for the N64, a great game and a fan favorite. The menu is a bit glitchy right now (takes a while to load, and screen freezes in the process, but don't worry about that: it's the only problem I found).
