In Zelda Ocarina of Time, the menu glitches (graphical errors on equipment screen and long load), but it's playable.
In Perfect Dark, the spycam screen is all black, and unusable. It is necessary to the completion of the game, so all players hit a jam at the second mission.

UPDATE: It has now been brought to my attention that Zelda Majora's Mask (not the GC version, I think) doesn't start at all .

Super smash bros doesn't work. When I try to change the controls so I can use my controller it freezes, and when it does load the controls are messed up, and I have to restart my computer to turn it off.

Only one I can think of:
Mario Party(I'm not sure about the sequels). It runs slower unlike other N64 games, and the board sometimes glitches graphically, but the spaces are still visible. No real issues.

Some of the games used to work for me, but I updated my graphics card in hope of making them run better, but now they ALL suddenly stopped working. But in particular:
Super Smash Bros. - I get a white screen and black rectangle.
Majora's Mask - The same sound glitch everybody else is having. The GC version won't even load. This is pissing me off to NO END.
Rayman 2 - Same Problem as Super Smash Bros.
Ocarina of Time  - Pause menu glitch.
Ocarina of Time Master Quest - Same glitch as the original.

Since the rgr plugin doesn't allow switching of video plugins, we will have to have the rgr plugin updated with either better or updated video plugins, or with a feature to choose from a set list of plugins.

You could easily download a n64 emulator and the roms, plus the video plugins to chose from yourself. Go ahead and hit me up with a PM if you need help with setting any of that up.

A few Bust-a-move games don't work for me. The '99 doesn't have sound and the arcade edition doesn't work period for me. Tried three different computers and 2 laptops. Same problem. Tony Hawk 2. After I start going to lv 1 the game becomes white with blocks as objects and skaters become white making it impossible to play. the effects linger after going to menu in the game

Zelda OoT takes forever to pause. (un-pauses fine) and in Zelda Majoras Mask the sound freezes after a little bit and it gets annoying. But in a black screen I have noticed if you click out and back into the screen the sound goes away (slight fix of the annoying sound repetition)

I cant remember if this is a nintando64 game but its Super Mario RPG.Basiicily it doesn't have color when I play it and it freezes when your in the items/equip menu.
