Hyper Sonic is the ability that Sonic can gain after achieving all of the Chaos Emeralds and Super Emeralds. Currently, he Is only unlockable in Sonic 3 and Knuckles(lock on mode only).
The difference in ability is kinda slim to none. One major thing is that you can only play Doomsday Zone if you unlocked Hyper Sonic. Another noticeable feature is that Hyper Sonic is flashing different colors, while Super Sonic stays Yellow.

For Mephiles the Dark, it mainly has to do with how evil he is. He tricked Silver into thinking Sonic was the destroyer of everything, and also technically fooled Robotnik(though it isn't really that difficult to do =P). Aside from that, he also accomplished one thing that no other villain in the Sonic franchise has been able to do- Kill Sonic. Despite the fact Sonic was later brought back to life. >.>

Most fans go about praising his powers, even saying stuff like he's faster than Sonic, while all he is is a reversed clone in the Sonic franchise so there can be an equally matched rival, while still proving Sonic is the best. If you take away his chaos powers, he is basically nothing.

pacman1755 : Yes, definitely. It was the perfect game for a 20th anniversary. Regardless of what people like GameInformer say, it perfectly showed off Sonic's time.

mike345 : Yes, for modern and classic. You can use him after defeating Time Eater. It's complicated, though. You have to go to the skill shop and set it through skill customization(regards to Leggy who told me this =P). After that, all it takes is 50 rings and a quick swipe at the Y button.
