I usually nickname them whatever will make me smile later. As I'm playing Emerald, I just named:

Mudkip: "Good Will" From Good Will Hunting because I'm watching that right now.
Zigzagoon: "Tanooki" From Super Mario Bros 3
Shroomish: "Shrooms!" Just cause.

I name all my pokemon after the characters in Galerians and Galerians:Ash. Since it would be worthless getting two of the same pokemon I choose my most two powerfull pokemon that I start with and named them Rion and Cain. Mainly Pikachu gets the name Rion~
