No it doesn't hurt my eyes, as for my vision blurring I even get that on non visual 3D systems.  I think it must be to close to my face or something, not that temporary blurry vision has ever stopped me from playing my games. There is a reason why most games visual 3D games tell you to take a break every hour.

It didn't used to, but now it does after I play it on 3D mode for an hour. You're not actually supposed to play it on 3D for more than an hour at a time, but whatever. I don't use the 3D mode very much anymore.

You have to maintain your position for it to work. People who don't know this use it at whatever position they want and are used to play moving the controller when pressing the buttons(...?).

I used the special cradle to keep it at the right angle and I still got a headache after only about 10 minutes of playing.

I haven't exactly played a full game or anything but I have played a few demos and found I can stand the game a lot better when the 3D is turned off, I get a little dizzy when it is on and my eyes feel like they are heavy if that makes sense.
