It sounds like Pokemon Diamond/Pearl to me. The way you start the game in D/P is almost exactly the same as the way you described it.

Yep, I have to agree with casualty, sounds almost exactly like diamond/pearl/platinum on DS to me.

You start out with your friend and go to the lake to look for pokemon.
A professor and his assistant (who is female if you picked a male character at the start) are there and they leave but he drops his bag.
You go to inspect it and find pokeballs inside but you get attacked by wild pokemon so you and the friend use the pokemon in the balls to fight the wild ones.
You then leave and run into the professor and assistant, and he lets you keep the pokemon.
Sound familiar?

If not, what type of gameboy was this pokemon game you are after on?
Though I think what I listed above is really the only "real" pokemon game that is like that, so if it isnt them it might very well be a hack you played.
