I believe Dr. Wily is better, he creates some cool, but evil, Robot Masters, has the most awesome machines to fight you with at the end, and usually fails less than Dr. Robotnik.

Although I like the Sonic games WAY better than the Mega Man games, I like Dr. Wily more, because he's just cooler overall and has lots of cool robot masters for you to fight. Robotnik's...well...just a loser. He's just not an interesting villain in a game.
