I think the hardest temple in Zelda history is the water temple, I did all the other temples without help but this one is just too hard, even the temples from "Master quest"  weren't so hard. Or perhaps the temple of the great bay from Majora's mask, the pipe system could be a little hard to understand  the first time.

I'm not saying it's the hardest but for some reason I got soooooo stuck on the sky/wind temple (with the weird chicken things) in twilight princess... I think it was something quite obvious but it took me days to work it out But I'm not a noob I completed Ocarina of Time without too much trouble lol

I would have to go with..I don't know. The water temple I guess? Personally I didn't think it was extremely difficult like some say. Not easy of course but it wasn't mind blowingly difficult. Other than that, I hear that the Phantom Hourglass final dungeon is really tough. I never reached it though. I was too discouraged to keep playing once I heard that news.
