Which emulator are you using? And have you tried double clicking the game screen to re-map the controls how you want them?

Although it's rare, not every game confirms the name part with the "A" Button. Have you tried using the Start, Select, etc Buttons to see if they might confirm letter choices?

And this might seem silly to ask, but are you sure the game's screen was selected (clicked on) when you tried to enter the name? I know the f1 - f12 keys don't work if the game screen isn't selected, so I'm pretty sure the whole keyboard doesn't effect the game if it's window isn't selected.
