For some reason, I can't see to be able to edit the Joypad Configuration in GBA games. I've yet to try any other games, but no matter what I highlight and try to delete, I can't switch the button config around, which is extremely irritating. I'd very much appreciate any help or advice on the subject.

What emulator are you using? Are you using VisualBoyAdvance? If the answer is yes, then this is a known issue. You can't bind keyboard controls to it, but I'm not sure why that's not the case. Your best bet is to use Mednafen, I think. It seems you're using VisualBoyAdvance by your description of editing the Joypad Config. Also, control bindings are the responsibility of the emulator, not the game, so none of the games will work with control bindings.

Vanelan : You've seemed pretty knowledgeable with this stuff. Is there some fix to this or an option I'm missing?

VisualBoyAdvance it is. It used to work just fine, which just makes the whole thing even MORE irritated. Is it a recent issue that's cropped up?

This is an issue we can't seem to isolate.
It seems random and I don't know if there is a solution.
You might be able to manually change the controls by editing the config file, but that is unconfirmed.

Have you tried MEDNAFEN? I hate to just tell you to use the other emulator, but I don't know how to fix this.

Well shoot. That's certainly poo poo.
Maybe I'll try that...

As for emulators, I switched over to Mednafen. That high-pitched noise when I hit the speed up button is quite annoying, haha.
How dare these free programs that I am in no way, shape or form paying for (or rather, being forced to pay for) not work the way I want! This is not what I didn't pay for.
(Kidding, of course.)

Seriously though, thanks for the help, guys!

CheeZFingerSlim : Sorry I didn't have a better answer. We are trying to figure out why VBA does that.
I'm glad you see it the way you do though. :p
Not everyone sees it like that and expects the world for nothing in return. X.x
