It has nothing to do with using a Snes mouse.
The plugin is based off ZSnes so you use your normal PC mouse as the snes mouse.
Most likely what you need to do is set player 2's controls to use the "mouse" setting.
That's how it works with ZSnes, so that's how it should work on this.
(note, I havn't used the plugin so I don't know how it is laid out)
