I usually play the games with something else in the background and just had Fire fox muted as the things I was doing used flash.  But now it's no longer using flash and so in order to hear the other things, it also has the game playing sound.  How do you just mute the emulator?

tRIUNE : Thanks but that's what I've been doing to mute.  The problem is that is now not working because it mutes the things I'm trying to listen to, so I'm trying to find an alternative to mute it.

Unfortunately, since the RGR plugin runs in Firefox, the only way to mute it is to mute Firefox.
So, your only option to listen to other stuff might be to either open a different browser or use another program.

Vanelan : You're right, Technically "Chrome" only shows up once. But the GAME window you have open for the RGR shows up as well. Funny thing is if you mute CHROME, it mutes the game but you can still hear music playing on Youtube.

I was just saying it is possible to get the window muted while listening to sites like pandora and Youtube/flash/etc. Not sure what service you are using now, but the limited options suggested in this thread are the only options you have at the moment. Hopefully there are volume control/more menu options with the RGR emulators in the future updates of the RGR.
