The VNES emulator runs at normal speed, but the graphics on the overworld map are really messed up. The NES Cafe has all the graphics but runs at about half speed. Is there any way to make the NES Cafe run at normal speed?

You can try and run NES Cafe without sound, I read that that can speed it up some.
Apart from that just try the usual things, update java, turn on scripting, etc etc.
