Nickrj : if I remember correctly you open up the options and configuration screen by pressing escape and you should be able to navigate around to find an option that says switch sides

Toward the middle and bottom of the emulator screen is a button that says eject disk, click it and it will say switch disk, and then click it again and it will insert the next disk, or something very close to that.

Edit: Button says eject, click then it says switch, click again and it says insert, click for last time and side B will be inserted.
